And it’s a pretty safe bet that every day one of us (and probably lots of you) is consuming at least one cup of coffee. Whether you prefer a gourmet grind you prepare yourself or something from your favorite café, convenience store or doughnut shop, it’s likely you feel a little off before your first cup and readier to face the day after the first couple of sips. But why is that? What’s the chemistry of coffee that makes it both a booster to our overall health and – as Tom Hanks put it so well in _You’ve Got Mail_ – a legally addictive stimulant. The answer comes down to the dramatic changes that take place when the coffee bean – which exists at the center of the coffee bush fruit known as the cherry – is roasted. [Legend has it](https://www.ncausa.org/About-Coffee/History-of-Coffee) that when coffee was first consumed by humans, it was after an Ethiopian goat herder noticed the increased energy of his goats after eating the berries from a certain bush. According to the story, he reported his findings to a local monk, who concocted a beverage from the energy-inducing fruit. What they didn’t know at the time was the chemistry involved. The active ingredient in coffee – caffeine – blocks the compound adenosine, which occurs naturally in the human brain and causes sleepiness, as well as raising the heart rate and causing a feeling of alertness. Exactly when someone experimented with roasting the “green” beans found at the center of the coffee cherry we don’t know, but by the 15th century, coffee was being groan and harvested for roasting along the Arabian Peninsula, eventually spreading to Persia (which includes modern-day Iran, Tajikistan and parts of Afghanistan), Egypt, Syria and Turkey. And while the caffeine molecule that created the initial attraction to the coffee cherry remained intact after roasting, adding heat to the process resulted in some dramatic positive changes. Not only does roasting create the rich, deep flavor and color we appreciate from our coffee, but the change [results in significant antioxidant properties](https://goodcoffeeplace.com/coffee-chemistry/), meaning that it helps fight the natural oxidation of the body over time and helps it better handle stress. Polyphenols – the compounds that fight oxidation – are also what give dark chocolate and red wine their reported health benefits. In addition to acting on the brain and heart, the chemicals effects of coffee can be seen in the urinary tract and bowels – yes, that cup in the morning will make you need to “go” – the liver and the way the body processes fat. [According to one study](https://pubmed.ncbi.nlm.nih.gov/9234024/), choosing to filter your coffee or not can also affect the production of LDL cholesterol, with those in the study who imbibed four cups of French press or Turkish style coffee a day seeing higher levels of the “bad” cholesterol because they consume more of what are called diterpenes, which don’t make it through the filtering process. What does all of this mean for those of us in the business of chemistry? It’s a detailed example of how one change – heat – can alter the chemical structure of something that in its natural state is a completely different substance. Allow me to introduce you to Continuous Flow Chemistry or CFC. It may not travel through space and time, but CFC embodies a tiny contraption that can have an outsized, TARDIS-like impact on your chemical manufacturing. It can be difficult for many of us to comprehend the size of reactors needed to mass produce chemicals of interest in both the pharmaceutical and specialty chemical industries. The Nobel Prize in Chemistry** At the top would have to be the 2020 Nobel Prize in Chemistry awarded to Drs. Emmanuelle Charpentier and Jennifer Doudna for their creation of a unique biological tool known as CRISPR/Cas9 – genetic scissors for the purpose of altering targeted genomes. Apart from their groundbreaking research and contributions to the scientific field, they were the first two women to share a Nobel Prize! It is an extraordinary achievement and recognition in many regards. **2\. The Teamwork Response to COVID-19** It is hard to compile a list of scientific highlights of 2020 without touching on the COVID pandemic. We’re drawn back to an article in the _New York Times_ from April that stated: “ [Never before… have so many experts in so many countries focused simultaneously on a single topic and with such urgency](https://www.nytimes.com/2020/04/01/world/europe/coronavirus-science-research-cooperation.html).” Regardless of borders, scientists worked together toward the singular goal of fighting the COVID-19 pandemic. Jupiter and Saturn Aligning** While the pandemic of 2020 is often compared to the flu epidemic of 1918, a more welcome scientific occurrence this year has a much more distant historical equivalent: the astral alignment of 1623. Different Adesis customers require varying levels of purity in the compounds they’re developing. For pharmaceutical customers, the active pharmaceutical ingredients (APIs) they use in research and development usually require a purity level of between 90 and 95%. Industry manufacturers – for example, a producer of CBD products – might require purity of between 98 and 99%. In addition to strategies transitioning our current fossil fuel-based economy to more renewable sources, scientists are working on ways to _reduce_ and _remove_ the carbon dioxide being released into the environment. A recent article published in [Chemical & Engineering News](https://cen.acs.org/environment/greenhouse-gases/capture-flue-gas-co2-emissions/99/i26?ref=search_results) lists some of the major methods being studied in the realm of carbon capture each with their own benefits and drawbacks. ## Current Carbon Capture Methods: _Specialty Solvents_ – One of the most widely used carbon capture techniques exploits carefully tailored solvents that can selectively trap carbon dioxide while letting other gases simply pass through. Though in the process the carbon dioxide must be boiled off, trapped, and stored, a laborious, and energy inefficient process. _Solid sorbents_ – This method consists of using zeolites (porous particles), metal-organic frameworks (MOFs), and a variety of other solids that are specially functionalized with amine groups that can selectively trap carbon dioxide. Significant investments in this method are being made because it is more efficient than the traditional solvent method though it has not been widely adapted in the chemical industry yet. _Membranes_– Membranes composed of “selectively permeable materials” that act as barriers are even more efficient at separating carbon dioxide from other gases and have already been implemented in the natural gas processing industry but still require more research and optimization. _Enzymes_ – A classic carbon capture approach revolved around bubbling carbon dioxide through aqueous potassium carbonate, a method so robust it was used to scrub carbon dioxide on submarines. But because of its slow reaction kinetics, researchers nowadays are experimenting with catalyzing the reaction with modified enzymes that can speed up and increase the efficiency of carbon capture. _Cryogenic carbon-capture_ – This modern method involves cooling gas streams from industrial processes until the carbon dioxide condenses into a solid or liquid. These gas mixtures often contain nitrogen which remains in the gas form at those temperatures and is easily separable from the condensing carbon dioxide. One start-up, [Earthly Labs,](https://earthlylabs.com/) is exploring collecting the excess carbon dioxide given off by breweries in the beer-making process. Despite this, the process is still being developed for more industrial use. _Direct air capture (DAC)_ – Unlike the previous methods described that are designed to trap carbon dioxide at the point of production, DAC is designed to take carbon dioxide out of the atmosphere and repurpose it for use in the production process of cement, glass, and other useful items. Despite the utility of this process, the cost is still considerably high for most industries to readily adapt. Research is being conducted to lower the investment required to make DAC widespread across the chemical industry. Each of the methods described above is a unique perspective into ways that scientists can reduce their carbon footprint. While many of these methods are still in their infancy and require significantly more research and development, they represent a burgeoning field of chemical research that could lead to some of the most important scientific breakthroughs of our lifetime. We know a reaction that works well on small scale does not always translate well under scale-up. That’s where our process chemistry group steps in to think critically about the synthesis and convert it to a safe and economical manufacturing process. For example, here are some of the potential variables they deal with: - Reagent, catalyst or solvent choice: On small scale it may be economically feasible to use certain reagents, catalysts, and solvents but if hundreds of kilograms of an expensive reagent or catalyst or solvent are required a process chemist may seek alternatives to lower the economic impact of manufacturing. This is also true for safety purposes since some reagents become too toxic or dangerous when used on larger scales. - Reaction conditions, isolation, and purification: A small-scale reaction that is conducted under harsh conditions, such as very high or low temperatures and pressures, is easier to manage and control than on larger scale. This makes the reaction conditions an integral consideration for process chemists when discerning how to best scale-up a reaction to the manufacturing level. The same is true for isolation and purification. To isolate a small-scale molecule through preparatory HPLC or even traditional chromatography can add an exponential expense when performing those purifications on the manufacturing level. Charpentier and Doudna on this remarkable achievement! --- ## [Flow Chemistry Case Study: The Case of the Low Yielding, Epimerizing Reaction](https://adesisinc.com/) May 5, 2021 ## The Problem: A large pharmaceutical company had a fascinating chemistry problem wherein they were performing a Bestmann Ohira reaction to introduce an alkyne functionality to a crucial, enantiomerically pure intermediate. Beginning with a traditional batch chemistry method, epimerization of the stereo center was observed, resulting in a product with low diastereoselectivity. Seeing all the advantages continuous flow chemistry offers (improved yields, purity, reproducibility, and a variety of others) the company developed a proof-of-concept method. The flow chemistry process provided high diastereomeric purity, but an inorganic by-product crystallized out of solution clogging the system, rendering continuous operation not feasible. The answers would lie in flow chemistry. By focusing on flow chemistry techniques to finely tune the reaction conditions, the issue of byproduct crystallization was overcome entirely. By altering the original base used in the reaction, carefully controlling the mixing and residence time of the deprotonation process, and identifying a suitable co-solvent to aid in the solubility of the material, we achieved up to 90% yield and complete diastereomeric purity retention. The reaction time was reduced from 2 hours to 10 minutes in flow, minimizing product decomposition. Ever use mothballs to keep your clothing protected? Ever order ice cream online from your favorite shop and have it arrive on buckets of dry ice? These are examples of sublimation as both involve solid materials converting into the gas phase, skipping the liquid phase entirely. To most people this is a not a noteworthy event: the mothballs keep clothing protected and the dry ice keeps ice cream cold before subliming to carbon dioxide, practically disappearing entirely. But to a chemist, sublimation is more than a simple phase transition; it is a unique way to purify a whole host of chemical compounds. ## **Methods of Isolating Chemical Compounds** Some of the most prolific purification methods in a chemist’s toolbox are column chromatography and recrystallization. Both are very useful methods for isolating pure compounds for all types of chemicals. Of particular note was this year’s winner for the Chemistry Award: a chemical analysis of movie theater air to determine if the odors – formally known as volatile organic compounds – given off by the audience related to screen representations of bad language, antisocial behavior, sex, violence or drug use. Titled “ [Proof of Concept Study: Testing Human Volatile Organic Compounds as Tools for Age Classification of Films](https://doi.org/10.1371/journal.pone.0203044), it was conducted by a team of researchers from Germany, the United Kingdom, New Zealand, Greece, Cyprus and Austria who presumably had to limit the sales of popcorn, pretzel nuggets and Junior Mints at the cinemas (as well as make sure the floors had been recently cleaned) to get an accurate olfactory reading. As always, the Adesis team congratulates the Ig Nobel winners for their ingenuity, creativity and stamina to tolerate repeat showings of “Dolittle.” Though not officially in the Chemistry category, this year’s Entomology Prize, awarded to the US Navy Disease Vector Ecology and Control Center, was worthy of note for its age (the study is 50 years old) and its documentation of the use of the chemical dichlorvos – a highly toxic organophosphate that the EU banned in 1998 – to rid submarines of cockroaches. There’s never been a better reason to be glad you weren’t stationed aboard a US Navy submarine in the early 1970s. Here’s to molecules, compounds and Maillard reactions! While most chefs are whipping up mashed potatoes or glazing a spiral ham, the _chemist chef_ is busy determining which foods will yield the perfect _reaction_ from friends and family. At Adesis, we are keenly aware of the fact that there’s a chemistry component to any dinner; being able to share the ‘why’ and ‘how’ is our holiday gift to you! So, let’s get started. ## **From Experiments to Equipment** We never shy away from a little experimentation. These ‘shells’ absorb moisture when the potato is baked; this in turn becomes steam that makes your baked potato fluffy inside. But, don’t forget to pierce your potato several times before baking or the pressure may cause your spud to explode during baking! Boiled – When boiling potatoes, the same starch granules absorb both the internal moisture and some of the outside water it’s cooked in. To avoid gummy potatoes when it comes time to mash them, drain off the water well, return the potatoes to the pot and cover it with a lid to give any extra moisture a chance to evaporate. ## **Baking: The Essence of Protein Bonding** Baking is both a [science](https://sciencing.com/chemical-reactions-that-occur-during-baking-12731635.html) and an art, and no time to test the accuracy of thermodynamics. Flour contains two proteins: glutenin and gliadin. Adding water not only makes a dough but allows these proteins to bond and form the new protein gluten. Kneading intensifies the bond; putting it afterwards into a heated oven causes it to rise and grow its gluten ‘network.’ During the baking process, the network hardens to give the inside of your bread that great structure we all crave that holds up that slathering of melted butter. When it comes to baking, your measurements and timing must be precise. When baking temperatures reach 300 ֠F (149 ֠C), sugar undergoes a [Maillard Reaction](https://www.seriouseats.com/2017/04/what-is-maillard-reaction-cooking-science.html) (discovered in 1912, by French chemist Louis-Camille Maillard) – that is the chemical reaction of the reducing sugar with the amino acids and proteins. It’s what makes your cakes brown and your breads crusty – a very good thing! ## **Conclusion:** Never fear. If your new holiday dinner menu doesn’t _yield_ the results you intended, you can always hide the failed product in the fruitcake. ### **Veal and Peppers** (courtesy of Jack Chiarello, Adesis Vice President of Chemistry) **Ingredients:** - ¼ cup olive oil, plus 2 tbsp - 3 lbs veal scallopini (cut into 2-inch cubes) - 2 medium yellow onions; peeled, halved and thinly sliced - 1 12 oz can tomato sauce - 4 medium green bell peppers cut into 1½-inch pieces - Salt, ground pepper, garlic powder to taste **Directions:** 01. Heat ¼ cup olive oil in Dutch oven 02. Salt and pepper veal to taste. Sprinkle with garlic powder (optional) 03. Brown veal in batches; about 5 -8 minutes per batch 04. Drain liquid from pot 05. Add 2 tbsp olive oil, reheat pot 06. Add onion and cook till softened; about 8 minutes 07. Return veal to pan; then add tomato sauce 08. Add enough water to slightly cover the veal; bring to a boil 09. Simmer for 3 hours partially covered 10. Salt and pepper bell pepper pieces to taste. Add to veal mixture; simmering an additional 1 to 2 hours until peppers have softened and veal is tender 11. Sauce should have thickened 12.
